I am fairly new to Kayak fishing but grew up PB fishing in the ocean and crossing the Columbia Bar. I am comfortable with swells but they look entirely different 6" off the water.
What do you guys consider too rough?
The report for Neah bay this weekend is 2-3 foot swell with wind wave 1-2 feet.
Thoughts?

There is a lot to take into account, more than just the raw height of wind waves and swell.

Conditions sound good.  That, of course, can change the moment you see the actual launch.

What are the swell direction and period?
What are the wind direction and speed?

Neah is pretty sheltered but will focus a north northwest swell.

If the period is nice and long even a fairly large swell isn't so bad on the water.  Launching and landing through the surf however is another story.  The article that Pelagic Paddler Pedaler wrote is a good one.

Hey Spot, nearly any swell will get into Makah Bay.  A W or SW swell can produce some good shorebreak surf in there around Hobuck Beach in the winter, with offshore winds.  

You are right that Cape Flattery does indeed focus swells.

Cape Alava also focuses some decent rideable waves into an un-named reef near Shi Shi (S of Makah Bay, requires a hike of a few miles) when the surf along the rest of the coast seems nearly flat!
That spot is open to the wind, though, and easily gets blown out to mushy conditions.

However, it always seems like the surf is a little smaller inside Makah Bay than it is on the open coast.
The wind conditions are often mellower up there, too.
A 2 to 3 foot swell is nothing to worry about. Wind waves will not be a problem if the wind isn't too bad.

OK well the 2-3' report was right for Saturday. Beautiful on the water, great fishing. Sunday was a different story and the landing was a bit hairy. I managed to put on a pretty good show and make it though most of the impact zone before making a not so smooth exit from the yak.....
Yes that is my foot failing around in front of me.

Good job making it back in OK in that gnarly looking (for a SOT fishing yak!) ugly closeout shorebreak!  I don't think I'd have even launched in that, due to my lack of experience with a yak in the surf. I'd become the dreaded "huliman" for sure.
