My new Kayak has a dent in the side. Not a big deal, and I did watch a youtube video on how to remove with Air in the Hull and Hot water. My question is, do these usually just work their way out on their own, or will I need to manually remove it?

Often. Sometimes just leaving it in the sun on a hot day will get it to pop back out. Can you take a picture? Is it directly on the side? You usually see them on the bottom.

Which kayak? 

You can lay it out in the sun with the area covered by black plastic and it may correct itself. 

Do you have any idea how it got dented on the side?  Most hull warps are on the bottom.
