What's the "best" waterproof connection system? I want to connect a battery to a controller which will be inside a dry box and haven't found anything that I like to get 4 wires thru the walls of the box to a waterproof connector to be able to remove the box from the boat.

I have a fitting to run wires through which I never used which you can have. Text me if you want to check it out. It is 2-3" in diameter. I never used it because I usually drill a hole slightly smaller than the wire and push it through. Then I put some Marine Goop on both sides of the hole to keep it place and waterproof the hole. Give the Goop 4-5 days to let it harden. It looks pretty ghetto but it is cheap and works well.

+1 on Heyco.  The liquid tight cord grips are great, but they work best with larger diameter cord with multiple conductors.

There is a huge thread about DIY battery boxes which starts at http://www.northwestkayakanglers.com/index.php?topic=7606.msg80886#msg80886 , and which has a lot of great ideas.  While I don't know what kind of setup you have in mind, I suspect that one design decision you'll need to make is whether to run the wires through the wall of the waterproof box using some kind of waterproof fitting, or to install a waterproof female plug in the wall of the waterproof box, which would allow you to connect and disconnect the wires running to the box.

I wish I would've found this company earlier because they provide a lot of different options of waterproof supplies/connectors in addition to some creative solutions for off the grid power supply. They're a little expensive but provide a one-stop-shop of resource & instruction for those like myself who aren't so savvy with electronics. I know what i want for Christmas...

I've used Bucaneer waterproof connectors, so far with good luck.

The connectors themselves are a bit long, but with some planning you can make them work.

You may have solved this already, but in case not - You might check out Switchcraft panel connectors IF you are OK with doing a bit of soldering to make up your panel connector and your cable end.   They make a 4 conductor waterproof female panel connector, splash cap, and cable end you can get through allied electronics.   The data sheet for them is attached, along with a pic of what the finished exterior view of the panel connector at the battery box looks like.   

Alternately, you can find a nice cable gland on AMZN for pretty cheap - to bring your cable through the box (second pic).   If you do this you still have to make up a couple of cable ends to mate with your Kayak wires.  Example is here:http://www.amazon.com/uxcell-Stainless-Steel-Waterproof-Connector/dp/B00AOBGU40/ref=sr_1_4?ie=UTF8&qid=1454089509&sr=8-4&keywords=stainless+cable+gland   You need to know your cable diameter to buy the right one.

I have done both - have a slight preference for the Switchcraft solution, as the box comes out without a cable pigtail hanging off it.   It saves a few (? 8 to 10?) bucks to put the cable gland on instead, though, and easier to change your outside wiring later.   Trade offs.

Almost any hardware store carries soft rubber grommets in all kinds of sizes.  They're grooved to make a watertight fitting in the side of a box about as thick as the Plano waterproof boxes.  You can use a toothpick to put a bit of GOOP between the grommet and the box after you've installed it if, like me, you're obsessive.

If you're running multiple wires, GOOP them into the grommet.

I like the plugs in the above answers and am a huge fan of the Hobie through-hull plugs, but these were cheaper, readily available, and worked well for me.   
The fish bite twice a day - just before we get here and right after we leave.

The Switchcraft connector looks similar to the one that came on the battery box I use (http://www.kayakfishingsupplies.com/battery-box-complete-power-system).  My only concern is it is just a friction connection -- there's no positive clasp when connected.   Not that I've ever had a problem.  If the connection starts loosening, I spread the split-pins on the male connection.

I used the hobie through hull connectors. I don't have a hobie boat but they were easy to install and I could custom fit the cord size.
