Well Its been a week of this thing sitting here. Time to muster the courage and start rigging. I installed the trolley kit for a little warm up :). Now its on to the rod holder. I did get a flush mount for it that I wanted to put over the built in rod holder. But its kinda large, and doesn't fit quite flush with the deck. I can get a couple of holes to be flush and thats it. Not to mention that a couple of screws will be real hard if not possible to get some washer on them. So now Im thinking ditch the flush mount and use this one in the picture. As an alternative it can go on the outside to, but I was thinking the plastic on the rails seems a little more stout.

Doesn't go out far enough side ways and even with a downrigger you can't see the tip.  If that's okay with you, the front rod holders work great for downriggers.  I just go INSANE if I can't see my rod tip.

I think as long as your leg doesn't hit it. I'd face it the other way I think. In my minimal experience, you dont want anything protruding into the kayak.  Can you easily reach it from where you sit? That far up I have to shift forward a bit.

No flush mount? Are you mounting with screws and bolt or rivets?

Yeah my leg is not hitting it. Are you saying you want the knob part at the base to the outside of the cockpit? And i can reverse the direction of the holder itself either way by unscrewing the adjustment knob and flipping it to the other side. Hopefully I explained that good. One problem I saw with it facing out was that the angle I think Id like to use the rod butt would be in the way of my legs so thats what gave me the idea of having the butt out over the water and the rod angling up and away from my legs. But I can also easily reverse that at will on the water too.

Right now I see two downsides with this. 1. A big protrusion is now on the rail of my kayak, and 2. I can only have my rod perfectly perpendicular with the kayak, there will be no adjustment available. But I also think that it probably won't be needed

I was gonna use screws, nuts and washers. I might get the flush mount to work okay over the existing rod holder if I use those expanding well nuts.

Really my big concern with the 1 5/8 hole that needs to be drilled for the flush mount is that if I dent the kayak it will be hard to repair cause air won't hold in the hull with that big hole in it.

Whenever I mount anything on my yak I put a bunch of marine goop under rod holders and screw holes.  I have four flush mounts on my yak and was able to pop a dent out.

This particular flush mount (folbe brand) is hollow all the way through where the shaft of the holder sits in. And the release mechanism for it is on the base and you won't be able to seal that up all the way around either.

Yup. I had to install another one today  when I noticed the lock mechanism wasn't working. It's weird shap so you can't cap it either. I havent had any issues with water though. A little but but no concern. I figure if it's right side up it's no problem and if it's flipped over no problem either for a short time. I got to figure a way to plug it though. I'm thinking closed cell foam at the bottom to at least slow the water intake when flipped over. Maybe a simple cork silicones in.

+1 on the Scotty.  I've had great luck with them...look qt coosbay's thread about rigging his outback.  Mine is kinda similar, but no pics up on here yet.  You can get the Scotty mounts at sportsmans warehouse or online.

Also a big +1 on gooping your holes.  Works great and I hardly ever have any water inside.

One of the biggest tips I can give you is.... Don't try to put all of your goodies on all at once.  It will take you a trip or two to figure out where you want every thing.  At least it was that way with me.  It's difficult not to do that because you're excited about it, but take it slow and you won't have misplaced holes in the yak.

I agree that so far, I like the Scotty mounting system which includes not having a hole in my kayak. But if you've ever used the folbe holders they are MUCH better when you have a big fish slam your bait. The rid cones out of the holder in on easy motion versus fighting to get the rod out of the holder while your rod is doubled up under the strain of a big fish.

Definitely need to cap the bottom somehow.

I used the folbe rod holders on a boat a few years ago and told myself if I ever need a rod holder it will be one of those. They are great. And I don't believe the scotty stuff is compatible. 
Back to the mounting note, I have decided to place the flush mount over the existing rod holder . I think it will fit good enough. And that will eliminate the two concerns I had.

You might want to consider using backing material (plastic cutting board) on your screws and/or large fender washers. 

Ditto on KG's comment about not putting everything on until you have some fishing time in the boat.
